I think there is a underground river that takes a sudden drop, down a small diameter shaft and the vacuum of the water drags air down with it and it hums over stalagmites and stalagmites and.creates a low frequency sound that the caves acoustics amplify to create this sound. But thats just my opinion

And ya all things vibrate but the low frequencies youre referring to cant be heard by humans. Anything below 20 hz cannot be heard by humans.
