I don't think they were clones, more like something to do with time. When he made the screen red/orange the main character would freeze while you told the alternate-time version of yourself what to do, then when you returned to the blue screen you were controlling the original you while the time you did what you just told it to.

At least that's my guess for a game called blades of time... Never actually played it.
