Because the world needs to be informed of what really goes on and can't continue to be shielded; The continued shielding only expresses a more shocked expression once a real event occurs (9/11). Basically Shepherd wanted Allen to infiltrate Makarov's group and gain his trust so that Allen could send vital information to Shepherd. But as the campaign goes on you'll learn about Shepherds true colors and motives.
