I just did this mission again and i entered from the other side, killed his friend, when Lenny gets in the Banshee i just shoot at the windows, he died before he could start it up :)

The game makes you think you actually have a choice to let this guy live, which would result in the story going differently. But if you let him get away it's a "mission fail" and the story doesn't progress.
