The point is, they came in and "raped' the pledge of its original meaning by adding that in decades after its creation simply out of fear of the "big bad godless commies" in the 1950s. When you are literally FORCED to say these pledges as a child in school, or in some sort of public office, there's a problem. The whole pledge thing seems useless anyway. Why would you pledge to a flag? It's always felt to me like they're trying to turn those who say it into mindless nationalist zombies.

The Treaty of Tripoli is a good source. You can't really argue that it's an anomaly--the ambassador that negotiated it was a minister. The treaty negotiation was begun during the Washington Administration and finished during the Adams Administration. It was (as you mentioned) unanimously ratified by the senate... the folks who negotiated it and signed it into law were the founding fathers themselves. Hard to argue that their views weren't accurately represented by it.
