I believe Casey pulled it out of Raph, right? Later, at the apartment, he says "Does it help that they were firing these things at me and Raph?" and hands over the dart.
Apparently, he pocketed the dart. =P
How he ever managed to drag that turtle all the way to the apartment, I'll never know.
