It IS in one, you're right. (Only the Introduction and the epilogue is 9/8, respectively 9/16). But the structure is a three-bar structure (more or less). So some conductors seem to do it in three, just to show the structure. Like waltzes (with a usually four-bar structure) are often conducted in four, one beat = one bar.

He's conducting it in 3, is that normal? I thought it was in 1. Not that it's a bad thing, I've never seen this piece performed live so I don't know.
