There's another reference in Lost - not sure if anyone's mentioned this already.

In the first episode (at about 5:00 in), when the jet engine explodes and pieces fly everywhere, a guy gets hit by a piece and makes the sound of a Combine soldier dying. And when the piece falls, it's the same sound as wood breaking in HL2. Check it out, it's for sure.

If you are saying the Gman can't be Gordon's father because he would accept Gordon's death, it could be that he doesn't want Gordon to die, which is why he is always watching over him, at some points in the most dangerous parts, to make sure he's okay. And at one point you see him talking to a rebel, and when you get there they give you a jeep to help you get through the antlions. Maybe GMan asked them to help you? In that case gman is trying to keep him alive? :D
