Which means some of the factions on the government know of them, but choose not to tell the rest. They want to seal the whole thing on their own as a cover up affair. The majority of the people that run things at the white house aren't kept up to date on this. If you've seen Independence day, think of it like that. The president didn't know about area 51 there either.

He can probably convince people that Wanda is just a very dangerous mentally anghuished girl in desperate need of his therapy. I imagine the prison that keeps Juggernaut in check is a part of the same operation that runs shield. It's possible that Prof X is slowly preparing the world for the news on mutants, too.
