I think they were going by his tall, skinny, brown-haired character art in Zelda II for the most part. In the game Link wears the same outfit as well.

It's a shame because you get the impression that they wanted to create a decent game (the backgrounds are stunning and the music very good), but there was just a lot of miscommunication and poor gameplay...
