Loli is simply short for lolita, derived from the similarly named Russian book. Of course lolicon is short for lolita complex.

Shota and shotacon comes from Tetsujin 28-go where Shoutarou stars, a young boy detective. He was judged really cute and the term shotacon was born. I think there's more to it as the series is pretty much innocent, but that's the origins.
