2. Servant of Evil also explains the illusion a bit. It's not revealed why exactly Len is able to appear at that moment, but it does explain why he's like a phantom.

3. Miku is killed during the main events of this arc. Non-song info reveals that her spirit now dwells in a tree, however, and it's implied that she'll get involved in other events in the series.

Haku did not kill Rin, and at the time that all went down, Rin was dressed like a woman. The illusion she saw was Len, and if you watch Regret Message (which is why Rin goes to the Harbor) she sees an illusion of Len as well. The reason Haku remains living happily with Rin is because at that time, Rin was just like Haku was at the beginning of the song. Lonely and sad. :3 Just clearing up any questions, atm, because I read a LOT of people getting confused, ha ha.

There's the original japanese and a translated chinese version but no English... :( My group contacted Mothy to ask about the novel and to translate in english though. And yes. Literally planted. She was a spirit of a bird that became human and when she died, the tree of eldoh chose her as his successor so she turned into a seed and they planted her.

@Panda000People Well, it KIND OF fits in the story without repeating near the end, and at the begining. Begining = before "Daughter of Evil". Ending = after/somewhat during "Regret Message". But it does repeat the story, just in a different light. You know, instead of Rin's/Len's story, it's Haku's. She sees things in a different way (We never knew much about Miku. "Daughter of Evil" portrayed her as Rin's obstacle, while here she's Haku's only friend, and has personality).
