Here's a tip for puzzles. Look at it in reverse. Try not to get the start to the finish, but the finish to the start.

And if you think that was hard, you ain't seen nothing yet. You're a bastard for leaving her behind...

That box you couldn't open, those are for Michele. When you control her, you can open them. That one has grenades, and isn't worth the time going back for them.

BTW, when you get to Samanosuke in the zoo, explore the area immediatelyafter monsters break out of cages.
