Select the vertices to merge and scale them together with an axis constraint ("s" then "x"). Then press "w" and "remove doubles" or pick it from mesh tools on the F9 buttons. Adjust the threshold slightly if it doesn't work right. Then select all "a" and press "ctrl-n" to recalculate normals outside. This will remove the weird black line. You want to be pretty much done before you do this because editing is much harder afterwards. I usually save a duplicate on another layer.
