It's true that Audacity can't separate individual instruments. You'd need the original MIDI for that (which is a wonderful daydream XD). You've already addressed the main issues, but on the whole it holds up. What I do for segments that clash is isolate a segment in one song that features just percussion, cut it in such a way that repeating the segment will still keep on tempo, and fill the clashing area with this repeated segment, forming a progressive step. My megamixes do this often.
