Hm, wait do you have Homebrew? If so, I would use the Infinite Camera Hack and check inside the stage for that "missing" Pikmin.

Actually, we've already found out that the pikmin is caught between ledge and line re-ordering. Since there is no certain priority to which it needs to go to, the pikmin is infinitely caught between trying to join olimar and trying to get to the ledge. For some reason this makes the pikmin invisible (we looked for it don't worry lol).
