It really irrtates me that you can't shoot him but I guess then that would be a mini-paradox in the storyline and then you'd get Cambell saying "Snake what have you done, you've created a time paradox!"

the eggs are a metaphor for the clones of Big Boss. when it's two it's the decaying states of liquid/solid. when it's three it's a hint to let you know it's all three clones appearing in that chapter. at the end when they eggs come together, it's liquid/solid making peace with one another, since it took the perfect and imperfect egg to finally end the story.
