Hi - I use Evernote to store the marked-up (marked-up in Preview as I'm in MacWorld but PDF-Exchange does as well) PDFs (with full citation) and maintain tagged notes for quotations management/annotations management, and store the full and proper citation in EndNote for integration with my paper. I haven't found the perfect tool yet...
