This is how I interpret the ending (correct me if I'm wrong). Dr Horrible is Billy without humanity, happy he got into the ELE, but that small piece of him that's still Billy is insane with guilt for the loss of Penny

@iDontHaveTwitter That's how I see the ending as well, except the part of him that is/was Billy didn't go insane. Instead, I think Billy is (metaphorically speaking) brain dead since Penny was the only person that kept that part of him going. Now, Billy's just a shell of what he was while Dr. Horrible is out showing people that he really has a Ph.D in Horribleness. In a way, it's like a Dr. Jekyll and Mr. Hyde style story, but with Neil Patrick Harris being purely awesome.

There's a parody song floating around called "Alive and Well's Not an Option" about the nasty things Whedon tends to do with couples who finally seem to get things right. Trying to give a cliff notes version, this is an epic fail. Dr. Horrible gets what he wants most - entry into the league of whatever villians via killing Penny. But, he is also planning on setting out to destroy the very idea of justice without feeling any remorse

@wynndwolfsong Pretty much. Dr. Horrible gets into the Evil League of Evil, but he has to become exactly what he was fighting against - a symbol of oppression and terror. He wanted to become a villain because the system is broken and heroes never really change anything. He just wanted to do it on his own terms, elegantly, without having to kill anyone. The whole character development of Dr. Horrible is very similar to Greek mythology, especially heroes like Orpheus (i.e. ends with epic failure).
