Bats knew that if Supes killed Darkseid, they would all be fcked. If Kent crossed that line, it would be much easier for him to cross it again and again and again, until he gets so fcked up that he takes out his frustrations on humans. Just another path to being a Justice lord.

Superman should have brought up the fact that no matter how many explosions the Joker gets caught in he always manages to survive and reek havoc. And if some human lunatic can survive, Darkseid definitely can.
To all of the people arguing in the comments, Darkseid is quite dead here, too bad Darkseid isn't the type to stay dead, if you want confirmation I'll just point out that after coming back, Darksied himself said he was dead.
@randalthor394 I guess it's a great love of The Batman and his supposed invincible and infallible status in comics (supposed). And technically, Darkseid didn't survive the explosion. It took all the way to an episode way in the future for him to come back unexpected. So in a way both of them are right. I also think Clark was also mad because he felt it wasn't proper closure in a world of recurring villains, and really did want to finish Darkseid himself.
I'm pretty sure that Batman is receiving a halo effect. He isn't always right. He's not Jesus. Maybe factually, he's almost always correct, but I think that when it comes to making the right decision, he's not perfect.
This is actually a very rare instance where Bruce actually became cautious in asserting what he wanted to do. Superman's kindhearted nature is very prominent that sometimes even his own team mates forget on how he can get ultimately threatening and how much cataclysmic disasters he can bring. Which also brings us on how fortunate everyone is, because if not for humanity which the planet Earth granted him, he could have been no different from Darkseid. Kudos to the heroes, whether human or meta!
@MandibleMuge No he was brought back to life with magic and science. So even if superman killed him he would have still come back. So Batman is still right.
