Dude, X and Zero never die in the series. They're just in the form of Biometals in MMZX. They're still sapient and stuff... Well... Except in MegaMan Legends. In that one everybody from the previous series dies in a flood. It's said that Girouette survives and becomes "The Master" of Elysium but it's not confirmed.

my guess is axl dies sometime after X series before Zero's first sealing. Im guessing he gives zero his weapon (since Zero has a gun in the Zero series and not in the X series). Though about how Zero changed the way he looked from MMX to MMZ no1 knows for sure now. Some ppl guess that he gets injured and has to change, morph some parts of his body to represent his MMZ form.

Axl's appearance is an alternate story. A story telling what would happen if Zero never was put asleep in X6. Notice that otherwise, Axl would never appear, since Zero was the one who found him.

Actually, Zero sealing himself in X6 wasa glimpse of the future from some unspecified time after Command Mission. So Axl did exist.

X7, X8 and Command Mission have no effect on the MMZ storyline. The creator of the X series intended for x5 to be the last, which is why Zero died, but Capcom started production of x6 so he had to change the storyline a little. He tried to end the series again, which explains Zero sealing himself away, but fans wanted to continue so he made new games that wouldn't interfere in the MMZ story.

Completely unknown at this time. The story of Zero series technically starts with Zero going to sleep sometime after X and Zero seal Omega and help banish Dr. Vile/Weil. Nothing is said about Axl throughout the whole thing, so I guess that question can only be answered in the X series after X8.
