Ever heard of Doubleres=4? Somewhere in your mugen.cfg, possibly in the [Video Win] section (assuming you're using winmugen) you can set the doubleres option into 4, so this doubles MUGEN ressolution without filtering. (And make sure you have Width and Height set as 640,480 respectively)
