You mentioned how the white stones in the stone garden are broken to get a consistent appearance, but do they smooth them out in some procedure or are they left with (i would assume) some jagged edges?
Kyoto has a lot of place to see, one place many people miss is Saihoji known as Moss temple (koke dera) , or moss garden , it is amazingly beautiful , this is one of UNESCO World Heritage site. You need an appointment and don't forget to take an insect repellent.

I just wanted to add; I'm pretty sure I heard somewhere that the rock formations in the zen garden are actually modelled after the peaks of real mountain ranges, but scaled down (you know how Japanese love their miniature nature - bonsai trees etc.) And the scale of some of those gardens are supposed to be shockingly accurate to their real life counterparts, almost like they had modern map making equipment to chart the land.
