It's up to your own interpretation what the words mean, but I percieve it to be that the government is telling people what to do and people follow orders blindly.

Not only to they follow them blindly, they do it gladly and eagerly. That's what the "how high" part means.
That line is often associated with the military, especially drill sergeants when they bark out orders.

A drive by is shooting from a moving vehicle... But you can see RATM says " victims of the in-house drive by" refering to all those masses who are standing in front of their TV sets soaking on entertaiment/distraction bullshit and propaganda. That's how the government have the people exactly where they want them; unaware and obedient blindly believing everything what's being casted(They say jump, you say how high). That's my interpretation... Maybe wrong...
