What really bugs me is that did the makers know where this series was headed from the start? or are they just randomly pumping out games with similar themes... In my opinion, the latter is more likely
I think it's likely that Shigsy started to think of proper timeline when Ocarina was in development as it usually plays the biggest part in most timeline theories. Assuming this is true, then it means that games released after OoT probably have a place in the timeline. Zelda 1, 2, aLttP, and LA fit together in their own timeline quite well but they are harder to place in an all inclusive timeline.
If the triforce of power was the only thing keeping him alive and that dissappears at the same time he appears to die. I think it's pretty safe to say that he is dead.
I've gotta say, it was a difficult choice placing the original two on the right,but kinda consider this,the original two games do not feature the Master Sword. Yes,I know they were the first games and didn't have the established similarities between games, but he's Ganon without the trident in the original two games,the only time that this happens in the series is everywhere on the right side of the timeline, as on the left, when he's Ganon, he's ALWAYS had the trident. Maybe I'll make a new vid
Actually, I made a more recent video response to that timeline, which DOES place Link's Awakening at the end, because in the Oracle's ending, Link sails away on the same ship that's seen at the beginning of Link's Awakening. As for your other problems, in TP, Ganondorf stands back up from the impalation, where upon Zant breaks his own (and also Ganondorf's) neck. Meh, Ganon's come back from death before, so it isn't that much of a problem. As for Wind Waker...
i believe there is more than one Ganon, Four swords adventure gives ganon a different back story than the ocarina of time/ twilight princess ganon

Well so far the only thing that has actually been proven to kill gannon are the silver arrows.
PS when he gets impaled he still has the triforce of power it leaves him while the blade is still in his head.
