If you remember, in a previous episode Charles mentions that he was conversing with Clovis. This means he knows who Zero is, and he likely knows the power he possesses from V.V. Therefore, he would likely have figured that Lelouch had something to do with it, even if he doesn't realize it wasn't Lelouch's intention.

He kept getting what he wanted and everything was falling into place. it was about time for him to suffer a set back (which was hugely anticipated in my opinion).
