Thomas took his driver's joke seriously EARLIER in the episode, and he WANTED to go out and prove to Percy and Toby that he could manage without his driver. That's why the cleaner meddled with the controls. Besides, Hatt could've punished the cleaner off-screen after Thomas went to the works, and the only punishment Thomas got was to get his front mended at the works.
