I think the skull of afarensis looks more like the Paranthropus than Australopithicus.
Habilis looks very much like Australopithicus and is only classed as Homo because of the tool use and the need to get the credit for finding the earliest Homo. (Scientists are also human) I would place the habilis as Australopithicus and use Homo for the ergaster, which shows significant changes in the cranial and post-cranial structure.

No so. Many (most?) anthropologists believe that A.afaraensis and A. amanensis were ancestral to the genus Homo as well as the genus Paranthropus.
I'd like a reference to your mutation rate numbers. I can't find any.
