Ross saw that, and didnt trust Bruce. When he became the hulk Ross forbade him from seeing Betty, but Bruce tried to anyway. Bad things happened, and now Bruce is on the run--er--was. SHIELD thinks hulk is a bad guy.

In the comics, etc after a while Banner managed to be able to control the hulk side or at least talk to it and make it intelligent instead of a rampaging beast. There have even been different colored hulks. The grey hulk and they have even been able to turn people into hulks albiet with side effects such as exploding into pulp when hit with too much energy.
