the only sure way you will hit anyone with akumas special is if they are coming down from a jump or a wake up that they didnt hit you with.

it can be difficult to dodge when you've been knocked down and someone inputs the command right before you get up like what happened at the end of round 3

Yeah but with Akuma's super/ultra, you don't have to react quickly at all. You have almost a full second to jump even in a situation like that. It is an incredibly useless move unless done when the other guy is crumpled from a focus attack.

If people are getting hit by Akuma's Ultra often than they suck as He has probably one of if not the most avoided special in the entire game just because of how easy it is to dodge or counter.
