Heres my theory:

On the ship, of course, theres a mass amount of technology on board.

Also, the reason why it was underground in a dry dock might be because it had something onboard so it could transport itself, and everybody onboard, to somewhere else. So, somebody screwed up the coorordinates, or the machine malfunctioned, and POOF. Ship dissapears, never to be seen for quite some time....
