As Optimus is explaining that the Matrix must be refilled with the future wisdom, he is colored as if he still has the heat resistant metal on him. Rodimus' chest opens like windows on Prime's chest, although previous episodes had it open vertically. In the same vein, Optimus puts the Matrix into his chest sideways. Alpha Trion is seen in the Matrix, despite him merging with Vector Sigma. Seems like the show creators mixed one plot device with the other, eh?

Gregory (and even Mark) regret 'what they did with the spores'; Mark possibly knew in the end that the Autobots were GOOD and the DECEPTICONS are the ones to cause harm (this is a common misconception in MOST episodes with humans who appear specifically to whatever episode).

ONE highlight that red robot never became a member is I would HATE to see HIM infected with the plague.

Shockwave never appearing in season three IS because he was killed in the movie by Unicron when he transformed.

...and Optimus Prime returns as the one and only rightful leader of the Autobots. What a huge mistake it was to put Hot Rod in charge! People behind the Transformers made several mistakes in the past, (animation errors, pot-holes, etc) and several mistakes since then (Beastwars, Michael Bay, etc.) This is the only time I can think of, that they realized they made a mistake, and actually fixed it.

What's great about this episode is the fact that the heat-resistant alloy that Optimus is coated in, makes him white, like the truck part of Ultramagnus, that transformed into a white Optimus. So as a kid, if you had that toy and Rodimus Prime, you could reenact this battle.

I think the reason why Megatron is not here is just because he transformed to Galvatron so they are one, but speaking the side of Autobots, Optimus was once dead and the leadership was passed to Rodimus who is not as resolute as Optimus (there are several episodes describing how he acts under the pressure as a leader). So the return of Optimus makes sense.
