Perhaps that's not the first Pokeball it's eaten, and it knows how to avoid capture in the process? It's seen playing with the ball at the end of the episode, bouncing it on its tongue.

Sure, the Master Ball never fails... assuming you actually manage to get the Pokemon inside in the first place. That part's on you.
