Actually, I think the problem is that you are expecting it to aim where your mouse cursor is. The game only lets each character shoot in 8 directions (up, down, left, right, and the 4 diagonals). It will not shoot exactly where your mouse cursor is. The mouse cursor is only for walking your character around, not for shooting.
The updated graphics are nice, but somehow, I miss the older versions with its odd sound effects and pixel sprites. Wasn't good at this myself though.
I always have the same aiming problem when playing this game. To fix it, I usually only shoot at opponents when I am vertically aligned with them, never horizontally. It is a really stupid aiming system but it works. Sometimes.
All in all, I think I prefer the NES version as well.
