I have figured out how to beat this mission after spending hours on it! Go to the base of a very tall building with all the copters crowding you then climb to the top of that tower as fast as you can using jumps the helicopters will not be able to chase you up there in time switch to stealth and you win!

I died 48 times in the last part, so I gave up.

The controls for PC are really crappy when you got used to XBOX controls.

It's annoying when you're on the top of a building looking for stuff that you can throw at the helicopters and when you finally find something and pick it up: the object gets blown out of your hand before you can even target.

I really need to save up for a 360 so I can play this awesome game with a good ol' controller in my hands.

I was stuck here too, but I think I've just found the best solution:

Buy the mass attack (sorry, I'm not familiar with Prototype terms yet) that has sticks sticking (yeah, that's really descriptive) out of your body at all directions, then make sure you're in critical mass mode when you call the Mc guy. As soon as you call him, use your critical mass technique. That should clear up most of the area (when I tried this, I end up with 1 helicopter left). Then just escape the leftovers.
