They seperate the strange relic from the rest because it's an orb from one of their previous series, Jak and Daxter, it's kind of an easter egg.

The compass in Chapter 5 isn't there on my game, and I never got it, and I can't get the treasure (coin) on the upper level in the library in Chapter 5 or get on the alligator because I can't walk around, the game makes me drop down and kill the man under and then I can't get back up there :/

@TheStormedNinja For the alligator, you just need to wait until you start having a gun fight after finding the golden hind. Then you're supposed to run back the way you came right? Just go back up the stairs and run around and jump onto the alligator.

Skully is obviously a nickname given intentionally. In case you missed it, Drake drew a small skull in his notebook with a cigar in its mouth and wrote "Skully" under it. KEEP SKULLYING!
