I am sure the diameters are definitely NOT equal. Nevertheless the diameter is not of importance when you measure RPMs. You have to adjust the diameter settings in the tachometer (see the linked build report in the description above for instructions).
u sure the diameter of the cups with the magnet on it is equal to the diameter of where u put the magnet on the bike?
