You can tell the subway station at Broadway Junction is really big with a lot of trains.

yes of course thiers a East New york Subway yard right by the Manhattan bound L Train station. The Yard mostly holds the J,L,M, and Z Trains

What about the A and the C trains?

No thier underground and R44 or R46 can't really ride or enter in the BMT J,M,Z, and L lines. A and C have their own yards

Does the A or C train ever go on any yards?

Yes of course A and C have their own yards which are called the Pitkin Yard which is in Brooklyn the 174th St yard and207th St yard in manhattan that also holds the 1 train only 207th St yard. theres also a Rockaway park yard in Queens that only holds the A and Rockaway park Shuttle the C don't really go to that yard that often.

But the M train doesn't go to Broadway Junction

it doesn't but when its not in service the M Train sometimes run on the middle track on the J line to go to the East New York Yard and besides J,M, and Z Trains are family even the L Train.
