It's called heteropaternal superfecundation and is rare in humans as well as horses (it is far more common in litter producing animals). The innocent but unlikely explanation is obviously the canon one but the fact that the twins both don't match the parents in different ways isn't conclusive.

Well going by genetics, If we were to draw a diagram of the traits for being an Earth Pony, Pegasus, or Unicorn then it does become plausible. It's very likely that the cakes were carriers for those genes, but they didn't express them because the Earth Pony gene was expressed.

Unicorn and Pegasus pony genes are on different chromosomes, resulting in a similar case to the snapdragon, which has white and red genes. When both red and white are present, then the snapdragon is pink.

@69Kambash64 You know, it could just be because while the likelihood of something like that happening is low, if you have a situation where the closest relation you can think of with the trait is quite literally your grandparent's grandparent's grandparent, it is much more likely the recessive gene was "lost" between generations than bred out. If you assume that otherwise the ancestors are "purebred" then that is a 1 in 200 odds chance the child will be a unicorn.

As far as Mr. Cake's concern, he's talking about 5 generations of recessive gene being carried; not impossible, but highly unlikely. In Mrs. Cake's case it would require her great-aunt's relation to the pegasus also applying to one of her grandparents and the pegasus to have had inherited the recessive gene from Ms. Cake's common ancestor, in other words at least 5 generations of recessive genes again. The more you know.

I believe more in the pure-breed unicorn becomes a strong unicorn, and one who isn't becomes slightly weaker. But that's kind of like freckles. Two freckled parents make one freckled kids. One freckled parent and one none-freckled would mean there's a chance the kid becomes freckled - but he might not.

Freckles can also skip generations. The gene is "there" but just subtle and not active. Kind of how I'd expect Unicorn/Pegasus genes to work.
