I found the fix, at least one that works for me. Whenever the problem occurs I just click either the "see all" or "View all comments" button and the reply function seems to work fine after that. A bit of a hassle, but as long as it gets the job done.

What gets me is when I want to see why a comment got 80 votes I click on the @username here to go to that comment but I only get the most recent ones.

Yep I get the same shit right now, I hit reply to someones comment and the comment box goes away usually right away, occasionally it'll let me type a message, and when I move my mouse to click Post, it dissapears out of thin air! You don't know how frustration that is. Doing the @ someones name, doesnt actually notify them that you replied to them, its shitty.

Youtube's comment system is total shit now. It takes several hours for a comment to show up on the page with the video, and the "view all comments" page no longer indents reply comments.

What they should do is have collapsible threads, and sort threads in descending order by the date of the most recent comment in each thread. That would make it so much easier to use.
