so I'm noticing that way a typical 'subway' car, but there was the car behind that looked more like a commuter car with more seating and definitely not as full. Is there a different charge, or does the train separate at some point?

it's not a subway, but it's a regular railway.

This must be the JR Soubu Line, which connects Tokyo and Chiba.

Trains on this line have a few cars with upper class seats (we call it a "Green Car") for some guys who want to sit on a nicer seat in a less crowded cars.

you need to pay an extra fee for the ticket.

Yeah its probably a Green Car, basically upper class. It has a more "express train" feel with the special seating and you have to buy a Green Car ticket to use it. But since its a bit more pricy, the average commuter will normally just ride the standard coach.
