Technically, they have a child together. Who kills Arthur. I don't know about the show, how they're going to do that, cause Mordred is supposed to be their son, and he's not, so yeah. Who knows what will happen?

In legend, he is supposed to be Morgana's son, and in some versions, he is both Morgana and Arthur's son (they are half-brother and sister in the original legend). Keep in mind that there are many retellings of the legends surrounding Camelot and King Arthur as well. That is very important to remember. The writer's have taken significant creative license, but I love this show to death. Morgana is suppose to seek revenge on Arthur and Camelot with Mordred in the legend though...
