I think there's actually Two King Neptunes in the sponge bob universe. The one in the series resides in Atlantis and the one in the film appears to live in a castle just outside Bikini Bottom. Though Atlantis SquarePantis contradicts the tv series one living there as he's nowhere to be seen despite Atlantis already appearing in Neptune's Spatula but ah there series isn't really known for continuanity or things suddenly changed just like that.
