This isn't the movie, is an anime series that has a different story. In the world of GITS the ghost of a person can live outside the body in the cyberspace and it can be transfered to a different prosthetic body. Kusanagi's body was(SPOILER) destroyed at the end of the movie, so Batou had to get a new one for her... and the only one he was able to get was the one of a little girl. This is, the ghost of an adult in the shell of a child, or, in the manga, in the shell of a man.

her body got useless, so her "soul"("ghost") was loaded into a cyberbody

soon she got used of that way to live and kept practicing with every new body that she got

in 2030 (when the anime plays) many people got so called "cyber brains". these allow the "user" to get more memory and get linked to the net (is also some sort of a crux, because of the hacking"

the "major" motoko kusanagi is a fully armored cyborg and also the filed leader of section 9

because of this fact she cannot "die" because she can load her "ghost"(her personality and memories and so on) into the net and it can be loaded into another "body"
