I had the idea of taking your first clip into a video effects program and keying out certain elements to end up with your silhouette and the balls, which would then really look like electrons orbiting an atom. The lighting on this second clip is much better suited to this idea, but the multiple angles makes it much harder.

Great with the colours on the black. The flat head-on shot is by far the most effective. The overhead shot helps to understand what's going on, but isn't cool for effect. Truly innovative idea. Love it.
I agree the sound needs work. I like the concept of using the actual sound of the balls, but somehow synthesize it to a melodic texture. The heavy bass reminded me of heavy rap music vibrating the trunk lid off a 67' Impala. Perhaps each ball could have an independent sound? I know that would be quite difficult technically tho.

It will be VERY hard to cut the distortion...
Imagine a regular sound speaker with a sound cone of that size. That's pretty much waht you have there!
The sound will always be moddeled to distortion-like frequencies.
