The FHS is a pretty good idea, but I think it makes it way too hard to install / remove programs. I don't like having to have an entire package manager program just to shuffle files around.
Well, 'easy to use' is a bad excuse for everything. Simple is good, sure, but that doesn't necessarily mean easy to use, just easy to learn, and easy to use once you learn.
And, a package manager is necessary for more than the files - it handles stuff like dependencies (usually), packages that need each other to function.
But you're right that there should be an alternate system for managing programs. My idea is another folder for each package, with links to all that package's files.

Its great how the shared Libraries concept it back in another OS people can use just as it was back in the Amiga days which is another system that was based on Unix :) Nice video.

this is very good, i first started using linux on my university course for programming and got hooked as i discovered more of what it was capable of, i now use it as my primary OS at home but taking advantage of what it is capable of is something else, this is helping a lot in my understanding.

vs Windows, where the entire file system has to be on a single device
