Yes, when you defeat Agahnim in Ganon's Tower at the end, he turns into a bat, which then slams down through the pyramid, where he reveals himself as being Ganon :)
Ganondorf was one of the male Gerudo born every 100 year (makes noooo sense). Koume and Kotake in OoT are his "surrogate mothers".

Hmm, that actually makes me wonder who Ganons mother and father is...since Agahnim is Ganon/Ganondorf.

Really? God, it's been so long since I played this, I thought they were different people.
And...uh...cross-species breeding between King Dodongo and King Zora? Ganon's got traits of both of them. xD
