@HeroSmashXellos Bill Lawrence confirmed it on a bonus disc of the complete series but I like the idea that we don't know it exactly after watching the series. It could be that his name really is Glen Matthews and he told it JD because he asked him about his name after 8 years for the first time. But a few seconds later he is called "Tommy" and it's ok for him! So we will never know if he fooled JD again! I like that idea more!

@HeroSmashXellos That is not really correct. Bill Lawrence said something at a college speech but the show which he refered started in 2002, 1 year after scrubs. That means that the janitor had no name for one year? But yes, at a DVD he says it's his real name. After the "Glenn Methews"-scene a helper said to the janitor "Hey Tommy!"! And he accepted it. In my oppinion he IS Neil Flynn, the actor, because JD saw him in the Harrison Ford film. But I think that it is good to don´t know his name.
