Sky has some bonus dungeons, one of which allows you to get shaymin, who is unobtainable in T/D. It also has several new features such as spinda's cafe, new starter pokemon, said starter pokemon having the chance to have egg moves, and some other minor updates.

Its very similar yes...but they're not "exactly the same" either.

the reason why the future pokemon still exist is because of what happened in the past. after you disappear, dialga awards you partner (mines was chikorita and i was a charmander) by giving you back your life. and since you were from the future, dialga also revived the other pokemon of the future. idk that's what i was told. if one pokemon of the future exists, so do the others, don't spam me i'm just saying someone elses theory from that wiki-answers website

he's not exactly the finaly boss

after defeating primal dialga, the game still goes on. the chapters will stop and stuff but you will live in you're partner's house and you will still be at the guild. after doing time at your jobs the guildmaster will tell you to go to a dungeon and will tell you about "the master of all things bad" wigglytuff is him and you have to defeat him and the rest of the guild. (so easy) and the music... so weird...

so wigglytuff isn't the final boss hope i helped! =)
