He is pretending there is someone there choosing groups. We, as viewers, are not supposed to choose. If you choose the 2 selections that contain your card, he removes the other 2. If you choose the 2 selections that do not contain your card, he will get rid of those also. He narrows your choices down to what he wants you to do. And yes, he puts the card you chose on the bottom.

I Knew how he did it! when you chose the card he put the card on the bottom(look carefully)then he places them down in groups and then realise that the bottom card is the last card placed down on the table and at the last part when he revealed your card... it was the last bottom card
